I'm also a tad confused about system packages on nix-darwin; where do they go? For instance, even though I have pkgs.emacs26-nox there, emacs is still v22 in /usr/bin, and /usr/local/bin does not have emacs there.

I suppose it would be downright dangerous to manage /usr/ directly
